The problem for the Sect of the Holy Way was simple: the successor to the Master of Arms' position died when he wasn't supposed to. What everyone neglected to notice was that Adam and Lillian could have had another child after Alex's death—the one chosen to be sacrificed—thus carrying on the Shepherd name.
How do I know this? History.
In the final area of the game, the names of the sacrifices are given:
Holloway: Ann, Earnest, Lawrence, Nora
Fitch: Theodore, Rose, Rusty, Scarlet
Bartlett: Helen, Charles, Patricia, Joseph
Shepherd: Daniel, Thomas, Rebecca, Alex
From my notes, of those 16 children, only 1 of them is buried in the cemetery: Daniel Shepherd. His tombstone reads: Daniel Shepherd, son of Isaac, died September 23 at the age of 5 (paraphrased). We know that the town was founded in 1853, and the first 4 sacrifices were in 1857. This means that Daniel was born in 1852, just before Shepherd's Glen came to be.
We also learn about Isaac: Isaac Shepherd, died March 9th, 1882 at the age of 62 (paraphrased)—he was born in 1820 and was 32 when Daniel was born.
Additionally, his other son, who would carry on the Shepherd family, is buried there: William Shepherd, died March 1, 1889 at the age of 25.
Knowing his age is important, because we learn that he was born in 1865, 13 years after the first sacrifices were made. This indicates that Adam and Lillian, w/out reprimand from the gods, could have conceived another child to carry on the 4 families' tradition.
Oh well. I mean, the 4 families only lost their lives and children, right. . . ?

By the way, we do have another name of a sacrifice in the cemetery, it says something like:
Patricia Bartlett - Died 19... (the rest is illegible)

Frankly, that was the only other one I found. I also wrote down all of the names I found and only Daniel Shepherd and Patricia Bartlett come up in my notes. If you're looking for her, she's inside the mausoleum next to where Mayor Bartlett is digging up graves.

Also peculiar to note: According to Elle's blog, "I went home to tell my mom, but she was gone and so was my dad and my sister." This was written on September 12, 2007 and talking about her and Alex's "summer vaca after graduation"—which would have been 4 years earlier. This means that Nora has presumably been missing for 4 years, too, when Joshua died.
This also doesn't make sense in the context of the story, because the sacrifices should have been made in 50-year intervals from the town's foundation, in 1853. Either Double Helix forgot the qualifier indicating when the sacrifices needed to be made, or the god is just really slow in its method of punishing them. . . .

According to Elle and Wheeler, people started to disappear long before September 23, 2007, which means The Order had already been functioning. In that sense, Adam has to have spared Alex long before 2007. For lack of a different year, I contend the sacrifices happened in 2003.
Also, just my two cents here. Losing a child is pretty tough, I think the fact that Adam spared Alex rests highly on the fact that they lost Josh. Sure, they could've conceived another child, but couples often end up getting separated over matter like this, and that, coupled with the stigma of not fulfilling their duties, seems like a good enough reason for them to not want another child.

Perhaps it was simply Adam's failure to act, rather than his ability to reproduce?
Josh dies, Adam sends a distraught Alex to Alchemilla. Not sure why, the lulz, I think. The time for the sacrifices rolls around and Adam misses the deadline, everything goes to hell (or, as someone suggested in an earlier thread, everyone thinking everything will go to hell makes everything go to hell). Silent Hill does it's Wait What thing and the game begins.
Or we could just sit with the theory that this was all in Alex's head. That theory itself, however, has more holes than Marine body armor. :D

Also Isaac must have had another son between Daniel and William because if you look at when William and David where born its only like 12 years or something. (I do not have my notes with me so I might not be entirely correct) or Isaac had a brother. Also the women in the early Shepherd family died very young so they possibly might have died from child birth complications.
i think the last sacrifices took place in 2003. Again, Alex had been in the hospital for quite some time. Doesn't Elle mention how he just disappears without even saying goodbye shortly after finishing high school? when he returns to SG, he's 22. I'm assuming he went crazy at 18, that's 4 years that passed by which brings us to 2007.
plus, those crazy cult members were kidnapping people from SG for a while. Also, if you believe 2007 to be the year the last sacrifice (and Josh dying) takes place, then that wouldn't leave Adam and Lillian any time at all to have a kid. now since i believe 2003 to be the correct year, that would give them time, however i don't know why they didn't just poop out another. could be old age, depression, ED, who knows...? although i do agree with Aura, Lillian's definitely into her 40's or 50's (hell Judge holloway is 50 although she doesn't look it) so having another kid is pretty risky.
