James begins to start walking in the direction they were going again.

I wanna go get it? Is that okay?
JAMES SUNDERLAND
Yes, yes.
James and Laura walk down to a room with double doors near the end of the hallway. Laura takes a key out from her pocket, unlocks it, and opens the door.
LAURA
C’mon hurry up!
James looks into the dark room.
JAMES SUNDERLAND
Is it in there?
LAURA
Yeah. In the back.
James begins to walk slowly into the room while Laura stands outside holding the door open.
JAMES SUNDERLAND
What’re you doing, Laura?
LAURA
It’s further back. In the desk.
James continues walking cautiously into the room until he is standing in the middle of it. Suddenly the door is slammed shut behind him.
JAMES SUNDERLAND
Laura, what are you doing!?
James runs to the door and begins trying to open it, but the doors won’t move. Suddenly the mouth of some strange creature is shown.
LAURA
Ha-ha! I tricked you!
JAMES SUNDERLAND
Open the door, Laura.
LAURA
Why should I? I’m a liar, right? Want me to open it? Huh? huh? Do ya?
James has turned his back to the door and is facing towards the center of the room. His hand is pounding on the door.
LAURA
What’s the magic word?
All of a sudden a strange looking caged monster falls down and is hanging off the ceiling.
JAMES SUNDERLAND
Laura!
LAURA
Okay. I guess I won’t open it... I think I’ll just leave you like this...
JAMES SUNDERLAND
You snotty little brat! Open up!
LAURA
Why you, you...

As I said before, we all know Laura lied to and tricked James. That isn't being disputed. However, James called Laura a liar, no more than a minute before she locked him into the examination room. This was an outburst, it represents James's true feelings.
So, since James doesn't trust Laura, why would he take her at her word? It would seem very suspicious that Laura, who considers Mary to be so precious, wouldn't keep the letter on her person if she brought it into the hospital with her. Laura, herself, follows this premise in the hotel, when she exclaims that she must've dropped the letter: It was precious to her, so she kept it with her at all times.
It's too suspicious for a man who already considers the girl to be a liar to follow along guilelessly.
If, however, Laura came to Brookhaven to find the letter, the premise becomes believable for James. Since this doesn't come up explicitly in conversation, that would mean that James has some inkling in his subconscious that the hospital has a connection to Mary, even if he can't break through his illusion and put it into a conscious thought.
Now, Mary wrote two letters. This is confirmed by Laura, who gives James the last letter Mary wrote for her and loses the other somewhere in the hotel. At the end of the game, we see a letter that's an extension of the false one that brings James to Silent Hill.
It could be that the full letter is also false, penned from beyond the grave or within James's subconscious.
It's also possible that this is the actual last letter Mary wrote in Brookhaven, when she was sure James wouldn't come to see her before she died. It was meant to be delivered post-mortem, but James actually came and picked her up. He read the letter, left it in Brookhaven, took Mary home, and suffocated her. He later returned to Silent Hill, subconsciously erasing his memory of the letter beyond the first two paragraphs to construct his illusion. Laura, meanwhile, finds the letter in Brookhaven, which she entered deliberately to look for Mary. Once the illusion fully collapses, James remembers the full contents of the letter.

James' earlier outburst doesn't represent his true feelings, but actually his true beliefs ( that Mary died 3 years ago).
If he didn't trust Laura, he wouldn't of let her trick him.

Helldescent, what all the people is trying to say you, is, that if Mary wouldn't stayed in Brookheaven, when Laura lies to James about a Mary's letter staying in the Brookheaven hospital, James wouldn´t believed her. He would have said:
"Why are you searching a Mary's letter in this hospital?, Mary have never been here"
But James didn't say so, because he thinks that Mary actually stayed in Brookheaven, and if that's it, then, Mary stayed in the Brookheaven Hospital.

There were no theory to begin with, to be honest, and three pages later and many people had questioned and countered the reason why your "theory" can not stand, but all you have been doing is using the same statement over and over again.
Once again, WHY is Brookheaven being chosen then? Please don't answer with another "same reason with the bowling alley". It is NOT the same reason. People had already said why it's not. Like Kenji said it at least in four different posts, Laura can be hiding/be a brat/tricking/lying in ANY places in Silent Hill, WHY does she HAS to do it in Brookheaven. The location was picked for a reason, she stayed there long enough to not being significant than just a random spot.

Laura already knew Silent Hill was a special town for Mary, but I doubt Laura would've thought about going to Silent Hill (let alone Brookhaven) unless she knew for a fact that's where Mary was going. If she wasn't told she might have just assumed Mary went home.

So basically, according to helldescent:
Laura is a brat and hates James. She wander around Silent Hill escaping from James and she will go in anywhere just to do that. Where she goes have absolutely no meaning, because when she dislike someone, it is possible for her to go inside a hospital for a very long period of time pretending she is looking for something important to her. Laura - the master of trickery.
James, on the other hand, is a very trusting person, even though he might call you a liar and will do whatever you say because he's so messed up. To add on to that, James memory is completely shattered. He no longer remember anything about Mary except she was dead. Because of that, he doesn't remember where she stayed while she was sick even though there is absolutely no reason for him not to remember. However, using same "theories" that helldescent had provided, we can easily conclude that because James can't remember killing his wife, it only make sense that he also couldn't remember where she was hospitalized. I'm just surprised he even remember he has a wife. James - a trusting individual who will do things because he can't remember things.
All of this concludes that the developers has got to just put Brookheaven Hospital in the game because it's fun to create a new location for absolutely no reason. We all know in Silent Hill 2, characters, location and plot were just loosely put together and nothing really need to be there for a particular reason. This has always been the reputation of this game. Silent Hill 2 - a game with random location.

Laura is in silent hill to look for Mary. Laura doesn't know exactly where, as she is seen wondering through the apartments and the bowling alley.
If in fact Laura knew/suspected Mary was transferred to a hospital ( brookhaven), she would of checked there FIRST.
But she doesn't.
Brookhaven is important because it's where James learns that Mary didn't die three years ago.

Silent Hill rarely makes it quite so simple to get to your intended destination.
