I heard of those special phrases popping up in the loading screen, but I've only run into two of them:

Yeah, those are super, super creepy. They're great to think about after you beat the game, since many of them make so much more sense after you beat it.

I don't know if this was intentional or not as it's pretty obscure, but in the "Thief..." sidequest; in the child's bedroom, I found a hammer in the drawer by the child's bed. In Poppy Z. Brite's novel "Drawing Blood", a father murders his son with a hammer while he lies asleep in bed. Being as there is a Brite St. in the new area of town, and this novel also deals with an OtherWorld (referred to as Birdland), it seems like a possibility.
In SILENT HILL: DOWNPOUR, the warden of Overlook Penitentiary is Steven Creviston. In PAST LIFE, set in 1867, the sheriff of Silent Hill, who spends most of his time at Toluca Prison, is Seth Creviston. Clearly law enforcement runs in the family.

I'm pretty sure what you saw wasn't Harry and Cheryl but was in fact the little girl from later in the game and Anne (the prison guard lady). I paused the walkthrough I was watching to check. Though I might be wrong, probably worth checking out.
You're right... the second time I watched it, I saw it very clearly. My wrong...no Harry / Cheryl.
I kept re-loading that part over and over trying to figure out who those people were, I though the second person was James Sunderland or a second Murphy. Do you have a screenshot or a link to that video?
1.Overlook Penitentiary-"overlook" was the name of the hotel in THE SHINNING.
2.Side Misson where you have to take the ashes to the doc next to the lake. Murphy picks up a picture and says "this must have been someones SPECIAL PLACE" and you take the ashes to the riverside doc. In silent hill 2 james meets up with Maria and she says to him "she said to meet you in your special place? and thats here?" on the doc next to the water.

I think his cell number was more of a reference to Shawshank Redemption, (cited as an inspiration,) see my good friend Mr. Red here, he'll show you why it may be a reference to Shawshank. (btw, noticed this while watching the movie )

The games: Homecoming, Origins, and Shattered Memories, did nothing wrong whatsoever, they were developed well, and did things different. Just because they were not by Team Silent doesn't mean that they're bad games. I believe in this series. I believe that one day, we can have a game that will make all Silent Hill fans Happy. I believe that Silent Hill Downpour can achieve this.
Team Silent may be gone, but their series isn't. Instead... it's here, it's alive.

^Ironically, that movie was on TV today. I think it's nice that Shawshank was an inspiration for the game. It's a great movie. Many of the inspirations were great novels/movies.

^Are you talking about the recurring picture of the black haired girl with the red dress? She's not Alessa, from my knowledge. I believe she and the little girl you see in the Orphanage are supposed to be the same, but I think they ended up changing the model later on. I could be wrong, though.

That's an interesting theory, because at one point in the library it actually lets you examine the picture, and the title is "When You Lose The One You Love" or something like that. Could be a clue about Anne?

I was doing the Ribbons side quest today. At the end when you go into the little girl's home and see the confession letter her mother wrote, basically saying she couldn't stand her daughter anymore (seemed to apply that she killed her or lead her to be killed), you can go into a child's room and that picture is in there. You see that picture often in the game, but I found it really impacting that it was there, especially when you're in the Centennial Building and the caption says "When you lose someone you love."
